On the issue sidebar, custom field colors are shown as little boxes next to any text from the field. If a custom color has a border, the box is bigger than it should be and causes alignment issues.
The first screenshot shows the misaligned boxes. The second one, from an issue with no such custom colors, shows all the boxes aligned. None of those boxes have outlines, though.
